At PhenoTips, we build software to help health systems better diagnose and care for patients with genetic conditions, including rare diseases and hereditary cancer risk. Backed by top Canadian investors and leading healthcare institutions across Canada and the UK, our platform powers genomic medicine for hospitals, clinics, and researchers worldwide.
We are looking for an ML/AI Engineer to develop and improve clinical AI/ML pipelines that power functionality within our platform, working at the intersection of natural language processing and clinical informatics to deliver models that directly help clinicians.
You will help develop a new AI-assisted tool that supports clinicians through critical steps in genomic test ordering. You'll work in a two-person R&D pod alongside a Product Engineer. You'll own model development and ML infrastructure, and they'll own the clinician-facing experience. Our broader engineering team of five is focused on the core platform and is available to support you. You'll report to the Head of Product and Engineering.

Pay range: CA$110,000–$130,000. We understand that compensation is a large factor in evaluating opportunities. This pay range represents our target for the role, and is determined by market data, the planned responsibilities, and internal equity. Offers are usually near the midpoint, but the final amount may be adjusted based on your experience and skills.
Seniority
We care more about what you've accomplished than how many years you've been doing it. What matters is that you can take ML systems from experimentation to production reliably, and exercise sound judgment on model design, evaluation, and deployment tradeoffs in a clinical setting.
Your role:
Building and improving the models
- Build on and extend our existing NLP and concept recognition tools, including our phenotype extraction stack, to achieve functionality and performance goals.
- Combine separate tools into cohesive, production-ready clinical AI/ML pipelines that can be reliably integrated.
- Integrate partner-developed multimodal extensions, such as 2D/3D imaging capabilities, as the platform evolves over time.
Shipping with quality
- Develop and maintain endpoints that enable model outputs to be integrated into the clinician application.
- Develop and maintain validation frameworks against curated datasets so the team has clear signals on when models are improving and when they are regressing.
- Work with our DevOps team to deploy and maintain the infrastructure required to ship and operate models reliably, including versioning, containerized deployment, and monitoring.
Our stack
This project will be primarily in Python. Our work focuses on local models: open-weight and self-hosted, given the privacy and regulatory constraints of clinical data. We will lean on your expertise to inform tools and architecture as the project evolves.
What You Bring:

- Demonstrated experience building ML pipelines end to end, ideally with production deployment experience.
- Strong experience working with local, open-weight models, with sound judgment on model selection, fine-tuning, and deployment tradeoffs.
- Strong NLP and concept recognition experience, with a comfort working close to the data and model internals.
- Experience working with health data, specifically clinical notes, is strongly preferred.
- Comfortable shipping code with AI development tools, with the judgment to know when the model is wrong.
- Strong written and verbal communication skills, with the ability to document and explain model behaviour clearly to non-ML teammates.
Bonus Points
- Background or experience in health software, bioinformatics, or genetics.
- Familiarity with biomedical ontologies (HPO, SNOMED, or similar) and clinical concept recognition.
- Experience deploying models in privacy-sensitive or regulated environments (PIPEDA, PHIPA, HIPAA, or similar).

- Role: Full-time, permanent
- Location: Fully remote within Canada, or hybrid in Toronto (1-2 days per week near MaRS).
